What you suggest is the correct way to install that bow eye. I don't grind the outside but instead simply bed the flat plate in epoxy putty or 5200 but either method is good.

You can build the boat form different plywood sizes. The nesting drawing is just a suggestion but you can cut your panels differently, it will not affect the boat itself. The boat is self bailing to a point: depending on the load, engine and crew, the cockpit is self bailing. Yes, the seams should be offset. The nesting should show that but the purpose of the drawing was just to show the amount of plywood needed, not to show the exact location of each stringer on the panels.
Just slide them back or forth and it will work.

I don't put that sole down in one piece but in two joined by a butt block. Do a dry fit. Drop glue on the stringers, put the first piece down. Glue an 8" butt block under the edge of the first piece, between the stringers, with temporary screws. Put glue on the stringers and on the butt block, ...

I checked and the fiberglass layout for the tunnel is on drawing B233/14.
If, as you did, you build the tunnel as a box, away from the hull, you still have to use the tape as I show, with overlaps, inside and outside.

It should be sealed but if you want a bilge space there, do what Onewaytraffic suggest.
I would keep it sealed, I see no benefit in having a bilge there.

The tunnel plans include a drawing showing the suggested layout of the tape and wide fabric.
Sorry to hear that you cut the opening too long. If it is only one inch, build up fiberglass tape there, with offset edges, up to minimum 3/8" thick.
