Strange, not from here, I see the plywood.
For the stringers: push them all the way back to the transom.
Anyway, at this point, great precision is wasted because, later after flipping the hull, you will remove the stringers. Then, after the inside fiberglass, you will have to trim the stringers to fit over the fiberglass corners.

Thanks, I'm just really concerned about errors in jig affecting the "straightness " of the hull when I start the stitch process. Or am I being too cautious and should just start on the Hull?

If it is of any help here is my C19 build thread - http://forums.bateau2.com/viewtopic.php?f=12&t=26742- trust me I had all the same worries and issues about getting everything lined up perfectly and as you can see, mine definitely isnt the neatest build out there, but it turned out just fine in the end.
I would recommend getting a good long straight edge - I used a piece of steel rectangular tube - this is useful for checking fairness.
You are right to do what you can to try and get everything lined up nicely before taping as this can save you a lot of fairing and hassle later.
Also, I think that i would really make an effort to match the weight of the resin that I mix to the weight of the cloth/ tape that I am putting on - that way you force yourself to work hard to keep your laminations at the 50:50 ratio and you might do a little better than I did on epoxy usage...

Soooo I just put up my motor well sides which I should have done earlier with transom. Instead I raised the transom using my own mounts. Now the ends of my stringers are at least an inch away from my transom. Should I recut stringer groves now or sort this out when permanently installing

Don't cut the stringers. It is probably a mistake in the notches.
Measure the location of all notches.
Look at drawing D210/5. It shows the locations of the frames. Note that the distances are measured from the inside corner of the transom to the forward side of the frames and bulkheads. It is visible from the tick marks.

That's how I measured the notches the first time but now that I've put up the transom on the motor well side brackets it seems to have moved aft. Everything else is fine, only now the stringer ends are about an inch from transom.
