Guesses...
1. Measurement location. What is lwl spec and how close are you to lwl number?
2. Transom angle is a bit open. If you measured the angle off the baseline versus the hull, for example. You can go back and measure these angles easily with geometry using an angle finder. Or if you measured off the hull and not the baseline; you'd know.
I don't see either of these as critical. But for you, it might be a comfort to know the source.
Maybe Mertens can coin in. I do not have the plans, but guessing the transom angle.. I would not change it.

Make sure you don't have a hook in the bottom. I doubt very much that it moved on you that much. But I would check that the skeg is flat and not reversed. If the boat moved on you after the flip; 3cm would probably be impossible, so I doubt this, but hook affects performance at sea. The boat might have some rocker even; can't tell. If there is rocker; it can't be hooked.

That's what I love the most ... to grind,
I prepare for the first hand resin on the sides and the biax at the bottom. Because in this period the night temperature is -10 deg I put an air heater and cover the boat with foil.
